Before you can create waypoints, you first need to add the objects or areas that later on become waypoints. Every mission usually has multiple waypoints. With simple missions you will only add just one player ship. The objects fall in 3 categories: Player, Static and AI. Create In this panel you add the mission objects to the environment, including invisible areas which can later be used for waypoint interactivity.
